How can I stop the preferences folder from being replaced.

Hello

I had a problem in x plane 11 where the game did not load and I was told to move the preferences folder to the home screen. This worked for a few days but now when I remove the preferences folder and start x plane the folder is replaced but only containing server_message_1050. If you could help that would be greatly appreciated. Thanks
