Check to see if you have any plugins installed that could be interfering. If not, you can try resetting your preferences to default by moving, renaming or deleting the preferences folder (found in the output folder). You can try just deleting X-Plane Keys.prf first, but it may not get all key assignments or interference from other preferences.
