Not sure if it happen after upgrading to 10.42 or after upgrading to Windows 10. Hadn't used X-Plane 1- for several weeks. The airports buildings for addon sceneries seem to be the only thing that seems affected.

Solved my problem of my custom scenery not showing up. I decided to upgrade to KJFK v2 and see if it would install, well it did, so then I moved the New York City scenery back into the Custom folder, and it worked. So I decide to remove all of the other scenery's out of the custom folder into a temp. folder, started up X-plane 10.42, then shutdown, then moved the scenery's back into the Custom Scenery folder, started up X-Plane again, everything is back to normal. Something to remember.

Based on your later comment, it sounds like it may have been a problem with scenery loading or the scenery_packs.ini file. To see changes to scenery packs you will have to quit & restart X-Plane. Scenery_packs.ini is a text file that controls the order in which scenery is displayed. It is re-written every time X-Plane starts so taking the packs out and back in probably caused X-Plane to remove them from the file then add them back at the top. You can read more about customizing the .ini file here.
