The best way to get changing weather would probably be to use real weather (although you still won't have control of the weather--it will be whatever is actually happening there). Otherwise, X-Plane will just use the same weather you have manually set up at all locations. You would have to go in and change it manually again once you get where you want to have IFR conditions.
