I am not from Laminar Research; just a flight simmer from downunder.
I understand that when you pull away from using VR you want to revert to the "normal method" of operating X-Plane.
1. Connect a new mouse to try and fix the problem.
2. Try running the X-Plane installer program again. This file also runs when you update the software. This will detect any files that are corrupted or a missing.
3. When you reboot/restart after disengaging VR does your PC automatically default to having the VR box tagged for VR use. If so you may have a setup configuration problem causing it to default to VR use.
4. How have you connected your mouse? Is it connected to a dedicated usb 2.0 drive. If so, try another USB connection and restart.
5. If item 3 does not work how do you normally connect the mouse? Is it connected through a USB multioutlet hub? If so how many items are connected to the hub. Does it have a dedicated power supply? If using a hub then you need to watch the following link from Michael Brown who provides information on power supply components. 6. If all has failed so far then provide full details of your system along with a copy of your log.txt file. Make sure it is not the X_plane installer log.txt file. The log.txt file is automatically generated immediately after your system crashes or you shut down.
