I accidently screwed up the 32 file in plugins when adding a new app for pushback. I overwrote the file corrupting the win.xpl file within it. Is there anyway to fix that without going to system restore. I was supposed to put the whole Pushback file in plugins but accidently put the contents from within the file into plugins and overwrote the 32 file. The 64 file is okay since I realized what I did and didn't go any farther.

If you accidentally overwrote or deleted a default file, you can always run the installer and pick the "update" option to restore it. Note this does NOT apply to Steam installs. You'll need to check manually through Steam for an update option, or possibly reinstall.

Will that do anything with mods and custom scenery file?

The installer only looks at default files, not custom scenery, third party aircraft, or plugins.
