If I create a flight plan in Skyvector, copy it and then paste it into x-planetools.com to convert it to X-plane 11 fms file to be loaded into the x-plane flight planner, will the X-plane ATC follow that flight plan?

I am not able to solve your problem.  However, I would suggest you raise your problem directly with Laminar Research as this Q&A forum is about to close (hence the heading when you first log in).
